Well... to be fair, Heartless ally themselves with whoever is the strongest (mostly with evil ones) but they always relentlessly attacked the keyblade weilder (despite the fact that Sora in a sense is the strongest since he beat everyone who got in his way).
I think with Nobodies the situation is a bit different, considering that Roxas commanded Samurai nobodies despite the fact that he himself was a keyblade weilder, but with heartless it is another story.
