Funny that someone asked that question, because I've pondered the issue over Tomato having a "sense" like his brother myself. The story would be that he didn't realize he had one for a very long time, mainly because most of his encounters with ponies with ill intent he just chalked up to "common sense" when he felt he should avoid them (even when he didn't know what they were up to), or in the cases where he was more thoroughly fooled, he just thought it was a weird backache and ignored it (and was promptly screwed over).
It would be in spending more time with Cheese that it begins to dawn on him. He has no idea how to handle this new information.
But, hey, it's just speculation for now, though I have fiddled with the idea in my head, or in little ways in other places...
