In the game "Portal", the setting is the Aperture Science Center for advanced studies.
The companion cube was one of their test products, tested on you during one puzzle.
Portal is full of joke refences like this that make the story fun and interesting, even though the game is so short.

Is it sad that the first thing I noticed is the fact that Scarlet does not have those robotic heels the girl in the game has that are supposed to allow her to fall from long distances without getting hurt?

It's the "Aperture Science Comapnion Cube" from the Orange Box (Half-life series) game Portal.
The level had you carry a single block around the level to aid you in the puzzle. The joke about "Companion Cube" was to give an essence of "experimantal mating proceedures" feel to the puzzle.
It was all a joke, one of the biggest jokes on the Interweb (now) as you can see.
