This happens minutes before X, Marty and Dynamo (the Maverick Hunters got him cornered meanwhile they are arresting him) were teleported . X and Marty knew that the Human Council wouldn't take well that Gate is still alive and probably would be retired for his crimes, but they hope that ends up in prison for Alia.
That ending has more potential for not only X, Alia and Marty interacting, but also for a future fact.
