They did do that scene in the stage musical adaptation from La Jolla Playhouse/Paper Mill Playhouse.

The Disney Film borrowed a lot from the 1939 Charles Laughton version where the Archdeacon was the brother of Judge Claude Frollo. He defends Esmeraldas right for sanctuary against his brother and then sadly sides against him when Claude admits to stabbing Phoebus. The attack on the Cathedral with Quasimodo pouring hot lead on the civilians is directly lifted from the film.
Both films wanted to show a contrast between positive portrayals of the Church(The Archdeacon) and the corrupted(Judge Frollo). What I liked about the 1939 film showing the brothers is that it's an AU.:what if Jehan Frollo wasn't a disappointment and a scoundrel and actually became the benevolent Archdeacon instead of Claude? What if Claude's alchemist studies expelled him from the priesthood and thus his bitterness extended to his genocidal hatred of the gypsies? I wish this aspect was shown in the cartoon to show the antagonists descent into disgrace.

I think that they stripped him if his title of archdeacon and made him a judge because they have a large part of their fanbase outta Christian or Catholic. To market a movie to kids where your villain was so obviously religious would be asking for a million boycotts.
