The theories behind Missingno.'s existence are hard to grasp and explain within the confines of reality. For one thing, a Missingno. in the natural environment is a disturbing amalgamation of unrelated pixels and graphic quirks. The existence of such in a three dimensional non-virtual world is incredibly difficult to explain. However, in the interest of speculation...
I theorize that Missingno. is actually another product of the Delta Virus. It's quite obvious. Missingno. is the result of the hacking and corruption of a game file, correct? Given the ability of the Delta Virus to spread beyond the microchip and cause organic defects, could it also cause "corruption" of actual reality and bring such a thing into existence? Although this sounds far-fetched, might a digital virus be able to warp reality itself?
A rent in reality caused by such an event would surely be catastrophic- you don't just hack reality and get off scot-free. This would easily prove the shadowy government actually sent the Delta Virus to their own troops- it was feasibility testing for a sort of superweapon that would, in effect, delete the enemy from existence. This would clearly be one of the most powerful military resources in existence. No matter how case-hardened and bullet resistant an enemy is, they can simply be "removed" from existence!
Missingno.'s existence itself is militarily valuable. As a two-dimensional entity, it would be completely invisible to us if it chose to- by turning sideways. Similarly, it could become nearly untargetable to non area-of-effect weapons and could also "fall" into the floor and hide under the ground easily. Perhaps the entire purpose of the Delta Virus was to attempt to create these destructive entities! Perhaps not, however, as a far safer plan of action would be to simply "crack" reality in a testing environment, rather than trying to do so in the field. This further negates the idea of a hacker committing the act, as the hacker would probably know this virus would create Missingo. which would be a major threat.
It is quite possible that the government considered their soldiers "expendable" and wished to replace them with biologically engineered soldiers (see: Gatling), but made a mistake and transmitted the virus to the biological experiments as well. This would explain why Gatling did not simply die outright from the virus- it was not engineered to kill him. It was meant to be used against human soldiers and would have less effect against aberrations.
Back to Missingno. Since he/she/it is a digital creation and a freak of nature, its mere presence would be highly disturbing. How would you fight a thing that has no depth? Theoretically, this would make Missingno. have no atoms in its body, but rather be a spectral entity. In this case, you simply could not kill it- with nothing to kill, it is impossible.

Since Missingno. is theoretically unkillable, whoever created it first would be guaranteed to win the war. Perhaps the entire Delta Virus was actually not an act of mere disregard for soldiers but rather a desperate measure. The war was probably nearing a loss for the unspecified country, so they would clearly want to rent reality and bring these unkillable aberrations in as quickly as possible. Perhaps these "half of all the soldiers" were actually prisoners of war or whatnot and were incapable of fighting. By spreading the Delta Virus to as many subjects as possible, the probability of generating a Missingno. would increase dramatically, perhaps generating several.

Read bulbapedia. Missing no is not dangerous. I think it may have the move Super Glitch, tho it haz no name. It is just a big rectangle of glitchy boxes for letters. Anyway, if you get rid of super glitch, you will have a harmless glitch Bird/??? Type pokemon. BULBAPEDIA!!!!
