Okay, so Johnny Storm gets the biggest change out of the Fantastic Four. So, the costume-esque gear that he has are actually power regulators to help control his body temperatures.

See, in the Alpha universe, Johnmy Storm is stuck within his flame-on mode, which is one of the things that makes the Four a team of outcasts.

For the longest time, Johnny was forced to live in a sub-zero containment unit so he wouldn't destroy anything and so Reed could experiment enough to develop the regulators... The containment unit's temperatures are now manipulated so Johnny could train or rest without being initially frozen... That and the room can't be destroyed by him, thanks to it being a few feet of adamantium...
