Sorry, you must've heard wrong. The only entrances for air to enter the lungs are the mouth and nostrils. There is a "Eustachian tube" that runs from the throat to the ears... but it is used for equalizing pressure differences, not for breathing.

My personal headcanon for this episode is that while Trixie took off Pinkie's nose and mouth, the nasal passages still go down to the chest, so she still had two tiny slits on her face to breathe through. You couldn't see them because they were covered by her coat.
