I'm not sure Pikachu counts for this because it was in reference to Flying Pikachu and Yellow was pretty much just a celebration of Pikachu. Thus little quirks like that that were never repeated in any other game.

Like the image but I'm going to explain why for each one starting with your 1st one:
Pikachu: the most rarest Pokemon to learn fly, this is due to a VERY OLD ONE Pokemon card this is the [link] the reason for it to learn Fly, Surf ([link] ) and present ([link] ).
The middle top: this is due to every normal flying Pokemon in the highest form (i think this is the reason and i can't spell Pokemon's names right).
the Right top: No clue why it can maybe due to the movie
the left bottom: it is rare to have a Pokemon that evolves into a non-flying Pokemon. so they can't give it flying without making it's evolution flying.
Butterfree: I DON'T THINK it could pick me up.
the right bottom: no clue. HOWEVER it could be the same reason Gyrados can't. its due to they are like flying fish, lasting in the air for about 5 seconds.
