Flying is about being able to fly. It is a strategic advantage, as you can see enemies from above, approach and move away from them as you like, while they are stuck on the ground.
A typical Flying type is a bird, so it includes a lot of beak and wing-based attacks.
Wind is an element like Fire or Electric. It can magically create and control winds to cause damage.
A typical Wind type would be a lightweight agile creature, so it would include attacks involving wind and speed.
Also, imagine the contrast like this:
A Flying type is a master of flight, they know how to handle dangerous winds or even use them to their advantage (so they resist Wind).
A Wind type is a manipulator of wind and able to make sudden and evasive movements, but they themselves are not really steady, in fact they get pushed around easily when they do get hit.

Wind should be weak to Fire, or at least not resistant. Fires can be enhanced by winds, in theory even setting it ablaze.

I imagined Wind-types to be "weather tolerant", they handle changes in temperature and humidity better than regular PKMN, hence why Wind resists Fire/Water/Ice in my concept of the type.
Yes, wind can make fire stronger by supplying it with even more oxygen.. but it can also blow the fire out if it's enough powerful to separate the fuel from the flame for a moment. But even if we focus on the "wind makes fire stronger", that is an argument for giving Fire a Wind resistance, not for making Wind weak to Fire.
