After Scootaloo's father left Rainbow Dash, she knew that she would never be responsible enough to be a mother. Wanting her child to be raised by somepony that would take care of her, Rainbow turned to Fluttershy who gladly accepted the task. Fluttershy acts now as Scoot's big sister, the filly not knowing otherwise.

Rainbow wanted to disassociate herself from Scootaloo, not wanting emotional ties to reform. However, Scootaloo idolizes Rainbow Dash, making it hard for her to be ignored. Rainbow Dash befriends her daughter, Scootaloo not knowing that they are, in fact, related.

This explains why Scootaloo strives to be so much akin to RD. Even though she has no knowledge that she is her mother, the subconscious aspect of the mother/daughter relationship will be forever present. It doesn't help, that Scoot's "Big Sister" is both the polar opposite of both RD and her daughter.
