in one timeline she's a templar. in the other she's an assassin.

I never said Celestia was an Assassin. She's always been a Templar. Luna's the one that eventually becomes an Assassin ally. When she was Nightmare Moon, however, she became an enemy to both the Assassins and the Templars.

Yes. Nightmare Moon wanted power over all, which the Assassins of course oppose, and the Templars want power for themselves, so she was a threat to both. When she became Luna again, she realized the error of her ways and devoted her time to aiding the Assassins in defending Equestria, though she never actually became an Assassin herself.
