Just some Naruto ships I like and that have gone through a lot:

Sasuke x Sakura: Sasuke’s fall into darkness and Sakura’s growth from a childish to a strong character, who can make her love story come true on her own terms.
Utakata x Hotaru: Utakata’s trust problems and Hotaru’s dark past. Not to mention his early death, just after realizing how important Hotaru was as his emotional support.
Rock Lee x TenTen: Both tasted defeat many times but never gave up on their goals. From an early cold relationship due to their fears to be worse than geniuses, they grew capable of admire and protect each other.
Gaara x Matsuri: She was the secret admirer who had to look from the distance while Gaara became more and more unproachable, yet he remained her sun for the whole series.
