Well, basically the whole colorization technique you used. It looks to me like Photoshop dodge/burn combo but I'm probably wrong.

Well, in Photoshop, after fixing the levels on the pencils, I checked the "colorise" box in the hue/saturation options, and made them a dark brown. The levels gave a boost the smudging and eraser highlights on the pencils, which gave some of it that burnt look. That colorising actually did most of the real color work.

After that, I made the wash background, scanned it into PS, adjusted it so the tones matched the browned pencils, & laid it on top. I made a duplicate of that layer and made some additional highlights with the eraser, and then, there it is.
