I'm pretty sure the term's linked more to the definition of "a small piece of land", than a scheme.

It grew from a direct parody of the old clichΓ© about Playboy magazine - "I only read it for the articles (and not the naked women)". The corresponding phrase is "I only watch My Little Pony for the plot (and not because of anything sappy or girly)". "Plot" has thus come to have connotations of salacious content linked to female nudity (although approximately M-rated as opposed to X-rated). As the MLP character designs don't tend to have even the suggestion of breasts, but can't exactly avoid having butts without their hind legs falling off, "plot" in an MLP context therefore become linked to the concept of pony butt in a rather convoluted way.
It is not etymologically linked to the phrase "plot of land", or even "huge tracts of land".

I'm pretty sure it's actually based on, as you mentioned, the fact that there isn't anything there, like an empty plot of land. Otherwise, you've left a pretty big blank area in that comparison. After all, the word "article" isn't linked to anything like that normally, and that seems to be the word you're comparing it to.

Hmm you are right about the dictionary term for "Plot". YET.... if you look it up in the Urban Dictionary. You get something interesting.
If you read it they give 4 urban definitions of plot. The 4th one is related to MLP. Yet after it they give examples of the use of the word plot. The first example is kinda funny.

Well if you put it that way, it sounds weird and unlikely. But if you think about em' as actual characters (female young adults), then you might have the motivation to have sexual fantasies about ponies (from the show of course, im not talking about the actual animal). Well i like furries too so it isn't really hard for me anyway

A brief explanation on how the word Plot has now been taken TOTALLY out of context:
Some Bronies find the stories interesting (the plot of the episodes), non-Bronies think that said Bronies wax their banana to cartoon ponies and have the same Dat Ass reaction to an attactive woman (or man) when they see a pony's rear end, and thus associate the word Plot with Ass; so the term "I watch it for the plot" now means "That mare's got a hot booty" rather than "The episodes' stories are very interesting and I enjoy viewing them"
