He was originally going to be green, but they changed it last second cause it looked weird.

Yes, Bill is a freaky villain, but that's what makes him likeable: he's an antagonist we love to hate. And regardless, he fits in well with the overall tone of the series.
If you view the quirky town of Gravity Falls on the surface, all you see is quirky town. If you start digging around, you realize that not all is what it seems, not unlike the protagonists. It is this depth that makes Gravity Falls an enjoyable series for kids and adults alike, like how villains as sinister as Discord make the MLP universe all the more enjoyable. ^^Β
Β Β Β Β Β Β Β Β Β (And as for the Illuminati thing, it was originally a name given to some Masonic-like Β organization of Bavarians in 1700's that was eventually disbanded by the Bavarian government. Some conspiracy theorist somewhere along the way decided the term made a perfect scapegoat, and we've been stuck with the term ever since. So there's really nothing to worry about on that issue, as said organization no longer exists, and was never even close to being as powerful as the people who stubbornly believe in it think it is.

He was based of the Eye of Providence, more specifically, the triangle on the back of the dollar bill. But, the character's design can be taken in different ways, but I haven't seen anything too religious in the show. You're right though that it he is evil. He's an antagonist in a show on Disney Channel! What could be worse?

His name is a literal point towards the origin of his design as a character. "Bill Cipher" = The Dollar Bill's cryptic Cipher on the printed money.
