My personal theory about the plot:
I think it's obvious that Sabitsuki is ill and that RUST is her illness. But I don't think it is meant to be a "zombie virus", as the game makes it look like. That would be too straight forward in a genre that is all about obscure symbolism.
My personal theory is that the game is about Sabitsuki's fear, which (probably in addition to neural effects of RUST) is the source of her bizarre dreams and the gradual loss of her sanity.
She doesn't leave her room either because she is affraid that the treatment would harm her, because she believes to be contagious, or both. So spends her time searching for information about RUST and probably other diseases, real and fictional ones, on the internet. She often falls asleep on the keyboard (which may also indicate how much RUST has already weakened her body), then dreams about the scary things she found on the net, and about how the world and the people around her would become contaminated.
A common trope in Japanese fiction (and culture, to an extent) is that losing your humanity is a fate worse than death, and that a human who has become something different is a monster that can't be allowed to live. The fear of being "different" seems to be a recurring theme in dream exploration games, but .flow takes it to the extreme:
Sabitsuki is irrationally afraid that her illness could turn her and the people around her into evil monsters, and that it would cause the downfall of civilization. While the game shows just that scenario in her dream world, I think that the "real" RUST is not even close this. The combination of fear and sickness is simply causing Sabitsuki to lose her sense of reality. The blood in her room, as well as the event with the maid, are all just her imagination.
Eventually though, she leaves her room and gets treatment. Maybe she managed to overcome her fear, but the ending indicates that she attempted suicide, but was stopped and forced to have RUST treated. I even think the hallucination of the maid might have been what prevented her suicide; causing her to walk back to the center of the roof, where just that moment her legs became paralyzed due to RUST, which she imagined as the maid cutting them off.
Either way, as the credits show the maid carrying Sabitsuki, and in the end a sprite of her without legs, I think they had to be amputated durring her treatment. While she may have been saved from her illness, she is left crippled and with one hell of a mental trauma.

Weaboo-
A negative term directed to anyone overly obsessed with Japanese culture to the point where they become annoying. Most weaboos are uneducated about their obsession of choice and are often noobs who are overly zealous, trying to impress others with their otaku knowledge. Another trait of a weaboo is their desire to "be Japanese".
While the two terms are often fused together, weaboos are very different from anime fans or enthusiasts. A fan may be just as enthusiastic and knowlegable
about Japanese culture, mainly anime, but they neither boast about their knowledge nor call themselves otaku(because of its known negative connatation).
