Thought I would share it !
I used SAI2 for this, but I think it's also possible for other art programs, as long as overlay is a layer mode

note works better with thinner line art - if you have any tranparent spots after this , create a layer underneath everything and colour it in ~

Oh! I have a feeling that when you're getting the base layer to alpha lock to put the colors on, you're using the magic wand too inside of the lineart to grab the area. As a result, you're not coloring under the lineart for this trick to work.
To fix it, get your base layer by first clicking outside of your lineart and then inverting the selection. I would take the brown color that's near the eye and just fill the entire thing with it. This'll fill in all the spaces that the initial selection did not pick and quickly "color under your lineart". Then you can lock this layer and do some touch ups for areas that are not that brown, i.e. the different color for the hair and ears.
Hope that makes sense! The actual issue is that the purple lineart layer is being "overlay"-ed onto areas that are not colored, so you'll have to go in and color those areas more precisely.

I use layer clips and selection source to make it easy when it comes to colouring selected parts of the picture WHOOPS.

I haven't worked with GIMP often enough, but here are two ways to go about fixing this:
Invert-Selection Method:
1) go to just your lineart layer and use the magic wand tool to select just the outside of the picture. If there are gabs in your lineart, first go in and "seal" those off by holding shift with the lasso tool to do "additive selection"
2) now with the background selected, invert it using this procedure:Β www.youtube.com/watch?v=25i7gvβ¦
3) create a new layer and fill in the new selected area with the bucket. You should now see a giant colored area where your character should be.
4) press "lock" for this colored-area layer:Β yourbusiness.azcentral.com/locβ¦
Hand-color Method:
1) go to just your lineart layer and duplicate it. Hide the original layer for later
2) with your pen tool, color your lineart with the same color it has, i.e. fill in your black lineart using a black pen tool. You can use the magic wand tool on the inside parts to quickly color them in, but make sure that there are no tiny gaps inside your character area.
3) rearrange your layers so that your filled in character layer is below your hidden lineart layer.
4) press "lock" for this colored-area layer:Β yourbusiness.azcentral.com/locβ¦
Now with your locked layer, you can color it as crazily as you want without having it bleed into the background. You can use just this layer to color your character as you normally would, or you can create a bunch of layers and set them all to clipping to this base layer. Or if you're fixing an image that had this issue, move it below all your other layers and color it as similarly to the rest of your work. It'll quickly patch up the empty spaces.
