Just looking at that, the hull has got to be really thin over the missile bays, plus the keyhole platform creating a potential logjam internally. To me it looks like you'd want to move the Keyhole platform down a bit so it only interferes with the lower left and lower right missile racks, instead of the current location where it looks like it would interfere with the left and right racks also.
But then you'd get into the fun of the Keyhole platform potentially interfering with the boat bays and similar setups ventrally.
Edi: just looked at the SS005, and the Keyhole is mounted forward of the pod storage, so no issues with pod storage interference.

Yeah, the hull is fairly thin for a ship that size, but it's still several meters thick. Each of the squares you see in the image is ten meters. That's one of the problems with the viability of the Agamemnon as a weapons platform, another being the structure of the ship being a bit weaker due to the hollowed-out center.
You already caught your mistake regarding the KH platform, so I won't comment on that.
