Story idea. Samus is attacked and captured by the Space Pirates. They use her and her altered genome in an attempt to breed more Metroids. She escapes, but she is already carrying a Metroid inside of her. Instead of killing it, she gives birth and raises it in an experiment of nature vs nurture.

Yeah, but this wouldn't be the half-baked monster birthed from a clone of the series hero in the fourth installment of the franchise.
Samus already has Metroid DNA, post Fusion. The Space Pirates have experimented on Metroids before. Samus didn't kill the Baby Metroid at the end of Metroid II, it was killed by Mother Brain at the end of Super Metroid. So she can see them in a sort of empathetic light.
What I would be interested to see would be her actions, as we rarely get to see a "gentile" or "motherly" Samus. Metroids were created by the Chozo and Samus has Chozo blood, so one could say she has some kinship with the Metroids.
We don't often get to see Samus's character in any large way, as she is alone through almost the entirety of her games. Having something/someone to interact with, or to force her to interact with other, would allow for some interesting scenarios and views of Samus when she's not fighting.

Then you've got about as much as the rest of us. She doesn't really interact with anyone. They talk at/to her, but there's not much reaction from her, so we don't know a ton about her outside of her dedication to being a good bounty hunter.

I guess. It's also part of the story. This is something she didn't want, but had no way out of. Place for characterization, maybe? That's why it's fiction, because it can be written without ruining someone's life.
Also, Space Pirates are scumbags. Wouldn't put it past them.

Doesn't sound very good honestly. Rape stories almost always look like they try way too hard to be edgey. Especially for a character like Samus

I guess they try so hard to be edgey because the author is trying to replicate feelings and events that they may not have any experience with. As far as Samus goes, Here's my "take" on it. Samus isn't completely defined by her gender, most of the time in the games, you hardly ever see her out of the suit. She is also very empowered, very strong, willing and able to kick ass at the drop of a hat. So if you take that strength away, or prevent her from accessing it, it kind of forces the character to explore itself, I guess.
