A little idea I had for

The war between the Harmony and the GG ended when the Harmony base was no longer a "secret" base.

Soldiers and Tamed flooded the base and killed or captured hundreds. The Harmony fought back, to be sure, but this was a losing battle. Some managed to evacuate, even a few generals gave the GG the slip.

John wasn't one of those lucky few.

While fighting off some troopers, a bomb went off. Rubble collapsed over him, giving him injuries that his healing factor couldn't ever hope to fix. His spinal column was severed, his body was broken, and his arms and legs were shattered. Despite all this, he managed to survive.

And a living harmony member was an asset that the GG couldn't afford to lose...

They tore out his brain and parasite, and see how they could put them to work. The damage to his cerebellum was massive. Many of his memories were damaged or considered to be useless to be used. They wiped as much of the unnecessary information as they could, and implanted the brain into an experimental robotic husk.

After many months of testing and experimentation, they could put John to work as the ultimate infected hunter.

He doesn't eat, He doesn't sleep, and he won't stop until all remaining infected are exterminated. The surviving members of the harmony better be on alert, because John is on the hunt.

I can't lie to you about your chances, but you have my sympathies...
