Ah sorry I don't know about Manga Studio ^^
The steps used here can be done as long as the art program you use have layer modes like multiply (see through mode -- white = transparent), overlay (colour addition mode, you can make an area look redder if you brush red on top of an area, for example)

Question! Uhm when you use the marker tool at the smallest size, when you color it with a light color won't the lines go darker? And when you colored the hair did you use a wand tool or did you just openly color it? O v O

The lineart was semi transparent when I used the marker tool in open canvas t=for the lineart.
If you're using SAI, you can adjust the hardness of the brush in the advanced settings and the min and max opacity, I believe.
You should adjust it to your tastes, where you like dark lineart or faint lineart. ^__^
I tend to colour freely, because the magic wand misses out on spots ~

That looks like a handy way of shading. 
This has given me some insight into those layer settings I've always been unsure of how to use/lazy to look up.
