That's cuz he was created for the first cartoon and NOT by Eastman and Laird... Him and Rocksteady and even The Utroms were meant to show up in the second movie But there were issues...

Well, Tokka and Razar ended up replacing them, but their babymonster demeanor didn't have the cool factor of the big B and the big R. Then again, the mutagen didn't work the same way from movie to cartoon...
