Contributing to the conversation below- I use Paint.Net to make my backgrounds transparent. c: It's super super easy- I use sai aswell, but I have the same problem as you. So instead, I use Paint.net for the backgrounds!

Well, when you're done using an image, make a new layer and move it all the way to the bottom, use the bucket to fill the whole layer in with a color, hide the layer (using the little eye) and save the image as a png. An option should come up saying something like "all pixels have opacity" click that one when you save, it'll be trans.

nothing pops up at all, I make the bottom layer transparent and then save as a .png and it just saves it.
