A big theory is that he uses that name as an alias because of a plane crash that likely had to do with some bigger set of events, led to near death experience and ended in him working for Black Hat.

Honestly I believe Dr. Flug wears a Paper bag cause he fucked up his face after his plane crashed, so he stopped being a pilot and began working as a scientist for BH to encourage himself to make his inventions better and better so he cans continue to put his hands on the wheel once again..
