This is so clever and well-drawn. Your bullet point about psychological and neurological disorders being a side effect of virtualization is valid, too. Even if their bodies are reconstructed the same way when they are devirtualized, the specific electrical signals or assumed phenotypes of their neurons could be changed. The sudden electrical activity of the scanning process could be doing something.
Or, it could be the sudden loss of conventional senses when one is virtualized. (For a few seconds--when the bright light shines in the scanner---they must lose their sense of proprioreception, (the sense of where one's limbs are; even with one's eyes closed, one could still accurately locate one's nose) thermoreception, (sense of temperature) smell, taste, pulmonary stretch receptors (which control respiratory rate)....and everything else, really, but the aforementioned do not come back when they are in Lyoko. (Judging by Jeremie explaining the concept of the sense of touch to Aelita in Season 1, and Aelita's lack of knowledge about the matter, apparently one has no sense of touch in Lyoko.)
Routinely losing multiple senses and suddenly having them restored along with stress (they often gasp or look tired or pained when emerging from the scanners) is sure to mess with their neurons somehow. That, and simply being able to seamlessly perceive Lyoko at all. One cannot fill a cup that is already full. "Lyoko Sensory Equipment" might still remain in their brains on Earth and occupy brain space that could be used or was previously used by other psychological departments.
