Description
This tutorial is read top to bottom, left to right. So start on the very top left, and read downwards. Then move to the topmost panel on the in the middle and read downwards. Then move to the topmost panel on the right and read downwards.Download for full view.
This tutorial was originally made to show how to convert a .pmd file into a .x file.
Oh yeah, the sides are kinda cut off...

pmd2mqo (Download the one that's called "pmd2mqo.7z". You will need a program like Winrar, PeaZip, jZip, 7Zip, etc. to extract the files.)
Metasequoia (Download the one that's called "MetasequoiaLE R2.4a".)

Are you dragging the .pmd file to pmd2mqo.exe as displayed in the tutorial?
Also, I'm not sure if .pmx files work with pmd2mqo.exe :/

I know that some modelers release a .mqo version of their models. :/
Also, for your problem, try opening the model in PMDE and removing anything you don't need (eg: bones, physics, joints, facials, extra vertices, etc.), saving it as a new .pmd file, and try converting that one.

Is there maybe, possibly a way to do it... without PMD? The whole reason I want to convert it into x is because I can't use PMD, and want to at least equip the files in MMD...

This tutorial doesn't require PMD editor at all.
Although a lot of people prefer using PMD Editor to convert a .pmd file to a .x file, I prefer this method. All you need is a .pmd model, Metasequoia (either full version or LE), and pmd2mqo. You can find download links for the last two in the description, near the end.

Are you opening the .mqo file? Metasequoia doesn't support .pmd files without a certain plugin, so you have to convert the .pmd file into a .mqo file first.
Also, I don't think .pmx files work with the converter, so make sure you're converting a .pmd model, not a .pmx model.

I'm not quite sure, actually. Maybe there's a part that you forgot to delete?
If that's not it, in MMD, deselect "Display Ground Shadows" and see if that helps.

Oh... but you can actualy save the .pmd file in .X file in the pmdE itself.

In PMD Editor, simply go to File ->γ¨γ―γΉγγΌγ (export) and then save your file.

One quick thing--
What if the mat doesn't use a texture?
And the part is connected to the base of the model. ; A ;

If the mat doesn't use a texture, then you can either delete it or leave it. Some texture-less mats are required since they make parts of the model transparent.
In that case, make sure 'PT' (Show points) is selected, then click the 'Rect' tool under 'Command' (on the left). Select all the squares/points/vertices that are not part of the model part you want, and then hit the 'DEL' key.

There is an easier way.
Go to PMD editor, remove everything but the item you want, then click export -> x file.
